When I used to manage webservers I'd trouble shoot issues by temporarily shutting things down one at a time until the issue disappeared. Very technical I know! ;-) What I mean is, maybe there is something going on in conjunction with the other things running on the server. Beyond that, nothing pops out to me.. but "hours" seems like too long for your kind of server setup to chew through 150MB with one search and one append to another database for each record.
